Have you tried configuring GameSave Manager to "ignore" the entry?
Use the /ignore commandline for this:

What version of GameSave Manager are you using?
Which version did you initially create the backup(s) with?
Have you tried opening the archive through something like 7zip and manually extracting?

Sync & Link works by processing directories as a whole. This limitation means that if an entry (both Custom or 'Official') don't use *.* for it's inclusion rulesets (and have no exclusion rulesets), Sync & Link will not list it. The archive could have become corrupt or wasn't generated correctly.
You could try restoring the data (if any) the archive contains manually. Simply open the .gsba file within your favourite archiving tool (7zip, WinRAR, etc).

You can try manually updating.
Download the database using this link and replace your existing games.db file (located in your 'bin' folder) with the one you just downloaded.
