GameSave Manager is more a on-demand program, it doesn't monitor what you're playing and ask if you'd like to backup after a session.
Perhaps you're thinking of another tool? Maybe even a third party tool which started GSM for you?

While you can't configure GameSave Manager to delete your saves after a backup, you can delete saves via GameSave Manager as a separate task.
From the Main Menu, select the 'Make a backup' option. Tick everything you wish to remove and click the 'Remove selected saves' button (the red cross).

GameSave Manager doesn't detect the game, but rather the save data.

To confirm, you are selecting the directory you moved your saves to. Correct?
For example, if you moved your saves to '\\storageserv\GameSave Manager; Sync & Link' you'd be selecting this path and not their original locations or the nested folder containing the moved data.
